Homeless and fresh out of employment, Mito Yamamoto faces familiar loneliness and despair. Luck is simply not on Mito's side; when he stumbles upon a cafe and cuts his hand, a strange server named Ruka Saotome licks the blood from his wound and even dramatically retches at its apparent disgusting taste. Offended and dispirited, Mito runs off to a bridge, hoping to put an end to his misery. But when Mito accidentally slips, he is miraculously saved by Ruka, who reveals he is a vampire. Unable to drink blood from just any woman for mysterious reasons, Ruka proposes that Mito become his thrall—a vampire's human servant and primary source of food. In this deal, Ruka will shower Mito with love to sweeten his blood, and Mito will gain a warm place to call home. However, there is an issue: Mito is a girl! Concealing her long, flowing hair and feminine body, Mito readily takes this chance and enrolls in the Hijirigaoka Boys' High School while working part-time at the cafe with Ruka. But the more Mito's bond with Ruka deepens, the more she struggles to hide her secret.

Jougorou Kobato has a habit of inserting himself into other people's problems. After realizing his detective skills are neither wanted nor appreciated, he makes an agreement with his shy friend Yuki Osanai to become ordinary together. Now entering high school, they aim to be perceived as regular people, yet Kobato cannot help but fall back into his deductive ways when faced with everyday mysteries. Unfortunately, mundane occurrences are not all the duo stumbles across. As they go through their school days trying to avoid drawing attention to themselves, Kobato and Osanai at times get caught up in incidents that put their plan of a peaceful, average life at risk.

However, his past has caught the attention of Karian Loss, the manipulative Student Council President and Nina Antalk, a Military Arts student and Captain of the 17th Military Arts Platoon, who instantly recognizes his abilities and decides he’s the perfect candidate to join her group. However, with a secret past that won’t leave him alone and unknown powers beyond normal, Layfon just might not take it.

One cold Christmas day, Kyon heads over to school and the SOS Brigade's holiday celebration, only to realize that Haruhi Suzumiya seems to have disappeared. Moreover, no one even remembers her or the SOS Brigade; Mikuru Asahina knows nothing and is now afraid of him, and Itsuki Koizumi has also gone missing. The Literature Club, formed only by an uncharacteristically shy Yuki Nagato, now occupies the old SOS club room.

Suzumiya Haruhi no Shoushitsu is based on the fourth light novel of the acclaimed Haruhi series and is set after the events of the anime series. Not uncultured in the supernatural, Kyon will have to deal with his whole life turned upside down like a bad joke, and maybe it's better that way.
